Yeast timecourse experiments have 26 time points consisting of 21 time points across the yeast timecourse, 3 methyl jasmonate controls (8, 24 and 48 hours) and 2 UV controls (12 and 24 hours). Each time point has three controls (CI, CII and CIII) and three elicited (E1, EII and EIII), allowing for gel analyses in triplicate. Triplicate gels were acquired for every other time point (0, 5’, 45’, 2, 4, 8, 12, 18, 24, 36, 48hrs). For the rest of the time points (15’, 30’, 1, 3, 6, 10, 15, 21, 30, 42 hrs), triplicate samples were pooled and analyzed. For the pooled samples, two gels were acquired for each timepoint, one for the control and the other for the elicited. All gels were acquired using pH 3-10 nonlinear IPG (immobilized pH gradient) strips for IEF (isoelectrical focusing) and 10% acrylamide gels for the second dimension separation. Reduction and alkylation of proteins were performed prior to the second dimension separation. Coomassie blue G-250 was used to stain the gels. Gels were digitized as TIFF images at a resolution of 300 dpi (resulting in a file size of about 17 MB for each image) using a scanner (UMAX). The file names of all the gels have the same format, i.e., YE6hCI or YE5mEII where YE designates yeast timecourse, 6h: 6 hours time point, C: control, I: replicate 1, 5m: 5 minutes, E: elicited, II: replicate II, YU: UV internal control within the yeast timecourse, YM: methyl jasmonate internal control within the yeast timecourse. Pooled samples were named in a similar format: YE10hCP (pooled control) or YE10hEP (pooled elicited). For sampling detail, please refer the following table Yeast timecourse sampling table.

This comparative proteomics experiment consists of control and methyl jasmonate elicited cell suspension cultures sampled at 11 time points (0 hr to 36 hr). Each time point consists of 3 control and 3 elicited samples. Total proteins, of all the time points were extracted and separated by 2D gel electrophoresis. All gels were acquired using pH 3-10 nonlinear IPG (immobilized pH gradient) strips for IEF (isoelectrical focusing) and 10% acrylamide gels for the second dimension separation. Reduction and alkylation of proteins were performed prior to the second dimension separation. Coomassie blue G-250 was used to stain the gels.
